Wolverine is attacked on the roof of a temple, but it turns out to be Yukio. They have some personal time and Wolverine tells her that she could've gotten herself killed trying to sneak up on him. He asks how she found him and she tells him she has sources, that she's missed him. He tells her nothing can come of it and she tells him that she'll never understand what he sees in Mariko Yashida. He tells her he doesn't know, but that he loves Mariko and she's the one he most treasures. Yukio calls him a fool.

Logan tells her that he's not in Japan for Mariko or her. That he's come to Japan because Kitty is in trouble. He tells her how Kitty stowed away on a plane, tangled with Shigematsu, and tried to steal from an ATM. Yukio tells him there's hope for Kitty yet, and that she'd make an excellent thief. When Logan tells her he's waiting for Kitty to be released to him tonight she asks if he trusts Shigematsu. He tells her no and she says she'll find out if he's planning any treachery. Yukio leaves and Wolverine drops down into the garden where he's supposed to get Kitty back.

Wolverine is ambushed in the temple garden. He's hit with a "stink bomb", which blocks his senses and masks the attacker's scent. He's hit with an arrow in the leg and makes his way back up to the roof. On the roof he pulls the arrow out of his leg, but then he's attacked by a ninja. He manages to destroy both of the claws the ninja is using and then tries to hit him with his claws, but he misses. The ninja knocks him off of the roof.

Wolverine hits the ground and realizes that the arrow must have been poisoned. He takes off, trying to put space between him and the ninja before the poison paralyzes him. He hides out in an alley, hoping the ninja won't find him before his healing factor can take care of the poison.

Yukio breaks into Shigematsu's home, but he's skipped town. She finds Carmen Pryde passed out drunk in the guest room and can't believe it's Kitty's father. She's grabbed from behind by Shumai, Shigematsu's body guard. He plans to toss her off the balcony so that her death looks like an accident. She tosses him off instead. When he manages to grab the ledge she tells him to talk, or she'll let him go. She finds out that Kitty was given to Ogun and realizes that Wolverine's walking into a trap. She tells Shumai that he's earned his life and is pulling him up when Carmen startles her. Shumai uses the distraction to fling them both from the ledge. Yukio saves them both by catching onto a window washer's platform to slow their fall. She drags Carmen along and says they're needed elsewhere.

The ninja tracks down Wolverine, but finds out Wolverine has already moved on. Wolverine chases the ninja and they tussle again. Wolverine thinks he has the ninja, but he misses again. He realizes that the ninja is a girl and soon after figures out her identity. He follows her up to the top of a moving train, but she uses a flash bomb and disappears. He realizes she's phased down into the train and follows her.

Following police reports, Carmen and Yukio track Wolverine to the station. Wolverine chases the ninja through the train yard. His senses tell him that she's reaching a breaking point. He wants to chase her till she drops, he wants her alive. Yukio and Carmen catch up to them, but the ninja is caught right in front of the "Bullet Train". Wolverine knocks her out of the way and they both tumble onto the ground on the other side. The ninja's mask is knocked off. When she stands they all realize that it's Kitty. Wolverine had known for a while who it really was, but seeing Kitty's face stuns him momentarily. Kitty uses that moment against him and runs him through.
